Assembly is not changed even after saving

I am using Creo Parametric Release 11.0 and Datecode11.0.1.0

After making a change in the Assembly (i.e i deleted an already missing part/Assembly) and saving, the change is not retained, when i open the Assembly again, it still shows the deleted part as missing. Started happening after i updated my creo from version 8 to 11.

Can you reproduce this behavior in a generic asm like illustrated by @MartinHanak ?

Was this a specific data issue and did not happen anymore?
