In the Replace dialog there is a check box for "Remember These Components"

If you uncheck the box, the old reference will not be kept.

 

I have changed my config option "remember_replaced_components" to no since maintaining the old reference is usually not important for me.

 

If you think you might put the old part back in, remember these components will allow you to replace the new with the old without defining the references.

REMEMBER_REPLACED_COMPONENTS YES*/NO (where * is default)
