Comparing a CAD structure to a WTPart structure doesn't give you the whole picture. You have to go back to the WTPart structure, right-click, CAD->Manage Deleted Occurrences to see what was removed. This functionality should be integrated into the comparison tool so you can manage the whole thing in once place, when comparing a CAD structure to its linked WTPart structure.
