This is a bug in PTC's license management page. I thought PTC fixed it, but maybe not. The issue is in PTC's license management page, not your Windchill implementation.
When you clone an existing server to create a new one, it automatically includes the license counts from the source server. The licensing workflow allows continues on, allowing you to assign a full count of licenses to new the clone server. This doubles the number of licenses assigned to the server. If you clone it again, you can repeat the process and have triple your total available licenses assigned to a single server.
Go back into license management and remove all licenses from your defined production system. Then assign the full set of available licenses to it. That should fix your issue.
