I would look through the help center article that @avillanueva posted. Unlike other apps, Windchill doesn't have a GUI page for configuring SAML. You have to install and configure Shibboleth SP (shibboleth2.xml & attributemap.xml), deploy some apache configs, and apply some xconf settings (more if you use electronic signatures & desktop integration)
