"WARNING: highlighted loop in cross-section A may be in

The cross section he is trying to view is cutting through maybe 10 parts but is correctly cutting and hatching on the lower half of the model but not the upper. When it goes through the flange and bolts it shows a disconnect. Any ideas on where to look/investigate for errors? The cross section rotated 90 degrees regenerates and shows fine in the view. This is also WF 3.0. Thanks, Ted
