That's right, the best way to get MathML support in Arbortext is with MathFlow. Arbortext doesn't have any native support for MathML. The built-in equation editor in Arbortext only works for their own equation DTD which is very different from MathML.
If you have more time than money, you can also implement your own solution using less-expensive MathML editing components and some TeX-fu, but it requires a *lot* of work to do that (believe me, I know from experience).
