We've determined that the issue is layers. Specifically, any dxf that we have created in WF3 is assigning geometry to the pro/engineer layers, and is excluding it from the dxf layer 0. Since the plasma machine software looks only at layer 0, this is where the problem comes in. Is there some way that WF3 handles layers differently that we can affect using config options?
We are currently exporting the dxf in 2000 format (this did not change from WF2 to WF3).

I've come up with a workaround - in my dxf creation mapkey, here are the steps
1) it opens the part
2) deletes the two offending layers, if present
3) closes the part
4) switches to sheet 2 of the drawing (where the flat state is)
5) exports the dxf
6) switches back to sheet 1
I'd love to eliminate those first 3 steps. Has anyone else seen this behavior and come up with a solution? Or even a better workaround?
(note that the display status of the layer does not matter - even if the layer is shown, the geometry assigned to that layer still does not show up in the nesting software. The layer needs to be non-existent or empty)
Said another way, can anyone tell me a good way to automate removing items from a layer, or eliminating that layer from the part while working from the drawing? It can be done, but the mapkey is not letting me automate it well - here's what it looks like:
