Just a week ago we were doing the same thing. Instead of the skeleton, we use a "master model" file, but the same thing applies. Because copy geoms do not copy the whole file, the references do not update when you do a "save-as" or rename.
What we did was one of the suggestions below where you make your "master model" or skeleton have a family table. It only works if you do the steps properly (we did it outside of PDM then re-imported the files). You have to create the family table in the skeleton with everything in session. Once you do, then edit your parts that have copy geoms so that they point to the correct family table member (have both family table members open in separate windows). Then once your parts point to the correct family table member, go back to the generic skeleton and delete the family table. Then erase the original skeleton from memory. This causes the skeleton family table members to become independent files (keep them open!). Then you can either "save-as" or rename the assembly/parts and they will all point to the new skeleton (save the new skeleton too as it is now a stand alone file).
