Splitting up the Skeleton / Best Practice to insert holes?

Hi, How does one split up the master skeleton model? When I do so I have solids with large surface areas tangent or coincident with other solid surfaces, and bits of other surfaces. Presently I am using multiple skeletons to work around this. Also, what is the best method to add bolt holes into the assembly? I have tried to do so at the skeleton level but it of course does not translate to the part features. Do they go in at the master assembly level (above the parts but below the skeleton)?

You can add bolt holes right in the assembly, pick an axis, surface, how every you want to do it, it will be an external ref if it references more than one part.
