I have a user who logs in using the web gui and doesn't have the client installed. Every time he logs in it tries to open the last query he ran, which is a very extensive query that takes a long time to run. Is there a way to delete the web user's "profile" like there is if he was using the client?

There is a way to delete the web profile, but you would need to contact support as Kael mentioned.
An alternative is to have the user open a link to a dashboard, item or different query to get into the web interface. That way, the last run query is not launched. If he runs another query before exiting the web interface, then it will be run when he logs in again.
For example, for an item the link would be:
http://[hostname]:[port]/im/ci.issueview?mks.webapp=default&selection=[item id]
