If the incoming data is scenery only then consider creating a shrink-wrap of the assembly to collapse into a single a model file, then just bring this one shrink-wrap model into Windchill. If the data set is missing references then you cannot fully regenerate it anyway.
Otherwise you have to manually remove the reference to the missing files, or create dummy "empty" parts with the ghost filenames.

Have the user add these 2 options to his config.pro.
Cleanup_drawing_dependencies yes
Cleanup_layout_dependencies yes
He may need to create a drawing for the assembly to fully remove the dependicies. The assembly and the drawing will need to be regenerated for the options to work.

I got a question from someone I've been helping out. At this point I don't know how to resolve this.
They are a supplier for a vehicle manufacture. What they get from the company is a backup of a simplified rep that has the area where they need to develop a part to fit. They can open the simplified rep of the assembly, no problems.
But, they can't check this assembly into PDMLink. Obviously hundreds of ghost objects.
Any ideas how to deal with this issue?

Soory, I accidently sent the last message before it was completed.
The 2nd part of cleaning up the ghost objects is accomplished at check-in of the parts. During the check-in process under the Step 2: Set Options
have the user make sure that the "Auto resolve imcomplete objects" selection is checked. Then they can select either "Update with object on server, then ignore" or "Always ignore". Then finish the check-in process.
