It depends on how you have SSO configured. The Windchill command is just Java with a wrapper. Generally, we can substitute 'windchill' for 'java' anywhere PTC a Windchill shell. Then follow this article for passing the SSO username.

Use windchill --javaargs="-Dwt.auth.trustedAuth.username=username" wt.content.DataFormatUtil -update
There are a few other tricks if that doesn't work.
