Thanks to Bjarne for pointing me to ProgramExortInstructions & ProgramImportInstructions.
I was able to successfully export the program to a text file & manipulate the file.
The issue I'm having is when I try to import the program file back into the model, it fails. It appears as though the issue is with the dialog in the message window, where Pro/E asks you "Do you want to incorporate your changes into the model?"
How do I get jlink to answer yes, so to speak? It seems that would be covered in the ProgramImportInstructions, but the api wizard is not giving me much information there.

Lyle, In line 2 of the ProProgram *.pls file there is a REVNUM. This is increased for every edit through Tools>Program... The message you get could be because the REVNUM is less in your imported program file than the current models in session. I have tested a little further and have experienced massive crashes of Pro/E when importing program files after editing. I have also had some successful imports, which I am unable to reproduce at the moment (
