If you are questions is specific to ThingWorx Manufacturing apps. You can change the logo by updating

PTC.SCA.SCO.HomePageHeaderLogoMedia

If you are referring to the User organization (not the logo) entity itself, you cannot change it. You may duplicate the entity, give it a desired name, but then you'd have to manuall readd permissions.
