I have seen config.pro settings and other Pro/E customizations cause a crash, I would rename any config.pro, config.sup, protk.dat, etc.and run an OOTB load of Pro/E and see if the crashes still occur.
If the crashes keep occuring open a call with PTC tech support, otherwise start putting your Pro/E customization back into place until you determine what was causing the problem.

Ok we are very very new at Windchill,
I have a problem with Pro/E crashing whenever I select the workspace in Pro/E from the navigator.
I also experienced a crash while doing a check-in from Pro/E.
What are the first few things I should check to make sure my system is configured correctly?
