I am using Creo Parametric Release 11.0 and Datecode11.0.1.0
After making a change in the Assembly (i.e i deleted an already missing part/Assembly) and saving, the change is not retained, when i open the Assembly again, it still shows the deleted part as missing. Started happening after i updated my creo from version 8 to 11.

i am seeing 'missing refrences' in my assembly, i am not able to get rid of them. Any reason why it keps showing me these ghost files?
waiting on hearing back on this issue of missing refences.
Also some other problem that i have been facing is that, even if i "erase not displayed" the assembly it somehow does not clear the session and when i open the updated assembly again it still shows the previous parts of the parent assembly.
I tried testing by adding a new subassembly or by deleting a part but these changes don't show up.

my suggestion ... Open Case at PTC Support and show the problem on-line to Support engineer.
Adding different questions on a post will confuse people trying to help and give you unexpected answers.
Just based on your questions, I'm guessing you are saving files in multiple places and you are getting different versions of the files each time from different folders, this is just guessing on my part and definitely doens't answer the "erase not displayed" part of the question. I've never seen erase not displayed not work. Just guessing on that one, you might have another window open that uses that assembly, so it won't erase. For erase not displayed to work and fully clear in session memory, you have to close all assemblies that have what you are trying to erase.
Are you connected to a PLM system (Windchill, Enovia, Teamcenter) or using native disk filing?
