Segmented lines do not always extrude into segmented solids

I have a model I am working on. It is a polygon that I have extruded to have a thickness. This polygon has several sides where the straight line is segmented. This is important for later use in an assembly. 95% of the time this works fine and once extruded these lines maintain their segmentation. But every once in awhile, it merges the line. Oddly, when assembling, the extra vertexes are there, but the surface is continuous. I need this to stay segmented for later use. Any thoughts what is going on here?

Found this out. The original part was fine. I needed to remove some of the material on one of the sides. I sketched the removal area and extruded it out. This is when it joined that side, yet all 3 segments where still able to be there. The removal only shortened the one segment. Why would this merge them?

This description is hard to follow. Can you show some images with descriptions?
