My thanks to all that sent me ideas to try, especially to Joanna who came up with the resolution. She pointed me to files that Intralink creates when you define a Pro/E command. They are located at drive:\~\.proi\.data\user.data\start". Inside this directory, you will find files with the name of your Pro/E command. The solution was to edit this file, so that the full pathname was in quotes, due the spaces.

That is interesting because I have nothing in my ~\start directory. I defined the startup command during the setup of Pro/INTRALINK and my the batch file for Pro/INTRALINK contains the start command for Pro/ENGINEER (proe.exe). This is the best way to go in my opinion because I am not specifying a single Pro/ENGINEER command. Using proe.exe will pop-up a dialog box for any command (.psf file) that I have defined through the setup process of Pro/ENGINEER. It's up to you though Rob.
