Please remember the following rule of thumb about that jlink (and toolkit): they are API to replicate the behavior from the UI. 

Please describe how you "create a master assembly using skeleton and sub-assembly ?" from the UI stand point.

Then if no direct API exists go through the documentation and call the corresponding functions in sequence. 

If this still does not help feel free to open a toolkit case at support services.
