What do you mean by Master assembly? In top down design, you're simply starting with an assembly in Pro/ENGINEER. Typically you'd next add a skeleton to that assembly. You'll use the skeleton to control references and, ideally, communicate design intent down into the individual parts and subassemblies that make up your assembly.
To can add a skeleton to any assembly using Insert->Component and selecting the Skeleton radio button in Assembly mode. While a full lesson on top-down design isn't possible in such a limited space, we can certainly answer any questions you have with the process and point you in the right direction for more information.
