From the little I have done with mechanisms, I understand that you have to set mechanism-costrain in the same level.
That is the meaning of body definition in mechanism.
So, first you can "separate" ( define ) your assembly in different bodies
and than you can assign mechanism-costrain

example of the cylinder :
the shaft has to be one body, the cylinder has to be an other body,
and you have to set the mechanism costrain in the same level you want to manage the stroke.
then you can assembly your entire machine, in the same level, on this 2 different body.
After that your entire machine can "move" with mechanism....
