Are there any guides on how to setup either Eclipse or NetBeans to develop J-Link programs?

Yes, in NetBeans rightclick on the libraries in the tree and click add jar -> select pfc.jar (or pfcasync.jar for async app) located in <creo load point>/common files/text/java
