How do I not show thread on the un-sectioned side?

Threads are a real problem for me too. For the most part you can either turn them off completely or you can change the HLR settings. I still haven't found a perfect way for every occasion. Sometimes I can erase extraneous lines that are included because the screw and hole interfere.

You can also include cross section for quilts in your cross section definition. You may loose more threads than you intended however.
