Hello @AK_10242704,
Thank you for reaching out with your question.
To assist you better, could you please provide more details and context regarding your inquiry? Specifically:
1. What type of data is stored in these folders—CAD files, documents, WTParts, etc.?
2. Approximately how many folders and items are involved?
3. Have you taken a backup of the data, or do you need help with that before deletion?
4. Can you specify the name or path of the folder that should be retained?
Including screenshots can also be very helpful in understanding your process. This will enhance the likelihood of receiving valuable assistance from other Community members.
You might also find it useful to refer to the guide on how to ask a good question. Additionally, our community champion has shared tips on key points to include when asking a question on the PTC Community.
I hope this information is helpful.

Select the folders to delete and use delete action
some objects lay not be deleted if refenced somewhere in DB for data integrity :
What you might want to do is move all the data to a single folder for what you want to delete. Then you can delete the folders that are empty. As @Fadel mentioned, as long as the data in that folder has no references to things outside it, it should safely delete but you might have to spend a few cycles deleting in chunks until its all gone. How many objects are there in total? Another good strategy is to delete by object type first. What sets of object types do you have in this mix?
